После скачков с бубном стало ясно, что проблема как-то связана с scgi_port - если эту строчку убрать, то rtorrent запускается и работает, но выйти из него не получается - на ^Q ^Q он тупо виснет - интерфейс не реагирует ни на что.
Как оживить? Перегружать машину для оживления торрент-клиента как-то глупо.
PS: Скачек очень много, и очередь большая. Но при старте при загрузке все работает нормально.

Работает это все в виде связки lighttpd + php + rtorrent + rutorrent
